That's unfortunate. Side steps seems to block a lot of that from happening vs mud flaps. There are a few RR owners who got the same chipping in that area after removing the stock side steps.

I think OP assumed the app is directly communicating with the vehicle at all times when it's actually Ford's servers that the vehicle is connected with and the app just interacts and pulls data from the servers.
