Ford plastic bedliner, need to modify for gator tonneau cover?

I have the ford factory liner which is a pretty thick plastic… I’m now installing a Gator roll up cover and curious if I put the bulkhead seals on top of the bedliner material…or should I remove that section and stick to the factory bulkhead directly?
