As far as what I have seen with issues,
the first one I ordered, I totally blamed Ford. Four large fish eyes in the paint (they looked like a wart). Rear tailight paint chip right above the tail light (Mainly seen on driver's side but I have seen one on passenger side. It is important that you have them adust the tail light if it is even touching the paint as it will cause it later. Driver's fender crooked (can be adjusted easily). The one I bought, the tail lights are in perfect with even gaps all the way around.
the second one I orderd came through with shipping damage (Im asuming) and QC issues - on edge of hood by wiper arm had been grinded down to the metal. Had huge paint chip down to primer above driver's side rear tail light. Also the rear seat cover would need to be replaced as someone placed it in the up position with the front license plate bracket smashed between it, damaging the seat cover.
In general you really need to look over for paint issues anywhere on the truck, from pour coverage to paint defects.
Body panel alignment, hood front fenders are the worst (I have really not seen this problem on '25 models), however I have seen doors/tailgate out of alignment. Good part on this is most of these can easily be fixed by adjusting.
Shipping damage(I'm assuming), a huge problem in my opinion. Again you just have to look over your truck very carefully (Both inside and out). Make sure you take the time to look over before signing anything. The dealer let me take the truck by myself for a test drive, which I drove it around a bit and then found a parking lot to pull over and took my time looking over the entire truck. Also, take your time and go through all the systems to make sure they work. Driver the truck with the windows up/down checking for rattles / odd noises / wind noise.
