Most likely the valve body was replaced and the electronics that control it. It's not a rebuilt transmission. Dealers would not do that. They just replace parts.
I'm pretty sure it's the lower nut and bolt on the front coil overs. Look here:

I don't think this is possible on the AAL's. They are a very close/tight fit and the aluminum is thick. I'm sure they could make them level if they wanted to. But I get why they did it.
