Adding T-Slots rails to the existing BRAPS. They would sit on top of either the bed rails or on top of the BRAPS. Secured using the six bolt hardware for the BRAPS. I hope this makes sense.

Understood. However, if we put it on top of the BRAPs connection points, there would be a gap between the bottom of the t-slot and the top of the bed rail.

I think we could make a L-track (using a properly rated extrusion) that attached in the place of the BRAPs, but we would need to pair that with another fabricated piece to maintain structural integrity between each connection point. Otherwise, the track would be pretty flimsy between the points where it was connected to the bed.

I use a tonneau cover and would want ones sit flush and allow a flat uniform surface the entire length to seal (as best as possible)

I understand your point. I have a Bakflip MX4 bed cover that sits flush and I’d like to keep it on the truck. The accessories I have are secured using T-Slot hardware, which is why I was asking about this setup. Will the L-Track work, or will I need to reconfigure the hardware?

I do understand what you're saying, but can you explain the accessories a little more?

Here's a photo of a Bakflip MX4 I found from @Mitch65 here on the forum for reference. I'm also curious how you would like to incorporate the BRAPs here, or if I misunderstood your question about that as well.
