Where is the sealant supposed to go? Around the stake pockets?

I'm getting my HF650M installed tomorrow, so I will check for this. Thanks
I believe it is supposed to go between the bed caps and the rails. I didn't end up using it.

OP were you able to get the leer rails to sit flush on the bed rail covers near the tailgate? Installed mine about a month ago, and noticed the rails are not making much contact near the tailgate, similar to one of your pictures.

I get about the same amount of water after a rainstorm and was curious if the rails sitting up had anything to do with it or if sealing all of the holes in the bed rails and bed rail caps is the real fix.

I used this on my Leer cover for the tail gate and it works well. You have to push the cover as far back as you can to close the gap.

Having deja vu with my Realtruck Bakflip tonneau cover, though I also get leaks along the seams down the middle of the bed too.

* I got a replacement cover from Realtruck, havent had a chance to swap and test yet

* I still need to seal my rail caps and pocket caps

* I'm going to pull my rails and apply a thicker weatherstripping to the back to seal between the rail and the bed rails
