I' have the same set-up, bed rug & cover, with favorable results regarding water resistance in bed. No significant water intrusion after rain or touchless washes. Observed minimal 'dampness' at tailgate corners.
Overall satisfied with both performance...

Not too bad install the mx4 took some tinkering to work correctly, still have a few adjustments but I am happy.

I recently installed the BedRug in my 2025 Raptor also (Shelter Green Baby!!). I did not completely cut away the flap over the outlet plug on the driver side of the box. I just cut a flap in it to be able to access the outlet but left the flap there as protection. Have to ask, why does yours have two flip up covers there? Mine only has one.

Additionally, I only cut slits to create a small flap for the cargo lights on either side. It stays folded down well enough but I can flip them back up if needed to protect the lights. (They don't really shed that much light anyway.)

You can see in the photo, I also put a LEER topper on mine. I wish I would have gotten the ARE. That's the one I have on my 2022 that is for sale and it seems like much better quality went into the accessories there on the ARE.

The bed rug is tough material and water should not harm it
According to the manufacturer, you can even wash the BedRug with a pressure washer...

Be careful with the tie down bolts. I used a T30 like the dealership recommended and one of the bolts snapped. Since then I learned that you can heat the bolt to soften the blue loctite. Drilling out the busted bolt and tapping it took several hours. Otherwise the bedrug install would have taken less than an hour.

Also, the bed lights can be removed by using a small pry bar to release the tabs on the bottom of the light. When you remove the light, tie a string on the cable so the cable does not fall into the wheel well. The plate with the power does not need to have the power cable disconnected. You can just cut out the bedrug area where indicated and feed the plate thru the hole at an angle.

Use an awl to find the holes thru the bedrug and the bolts go in pretty easy.
The tie down bolts are actually T40 Plus. I think that’s why so many people are having issues because the wrong size stresses the bolts when it doesn’t stay aligned and T40 Plus is for higher torque applications (like this). They aren’t hard to remove with patience and the right tools. A heat gun with a reducer definitely speeds up the process. Mine had red loctite.
