Thanks for your help with this! I wasn't at my computer today.From what I understand, those swing out boxes attach to mounting holes on the side of the small wall where the tailgate slots into.
If that's correct, there shouldn't be any mounting issues. There's even potential they'd work with the entire molle panel installed depending on how far they sit off the bed sidewall when stowed.
Here you can see the seam, where the two pieces connect. There is a backing plate which has one of the two bottom mounting points. The entire backing plate and mounting point are red in the below picture.

You could install the front part, and install the backing plate attached only to the front half.

As for measurements, I don't want to give you wrong info or false confidence that things will fit. The panels sit really tight to the side wall. About 1"or so off of it. You can use my images earlier in this thread for reference as to where the seam lines up with the wheel well and gauge that based on where your boxes land when in their stowed configuration.
You can use the light cutouts for reference as well, but ultimately you'll need to do your own due diligence to have adequate confidence this is something that will work. There's definitely potential.
@Fawnbuster, I just got back from SEMA. I'll pull a tape or pull up the CAD tomorrow to get you some measurements. If they would go behind the boxes, that would be a cool setup.
