I have a Bakflip MX4, too, and do not have any water coming in between the panels.

For mine, I've only had it in rain twice so far. First time I drove through hard rain for several hours and only had minor water drips inside the bed.

The 2nd time, though, I had it parked outside my parent's house for a few hours while it rained pretty hard. This time, there was A LOT more water in the bed - mostly on the sides. Pretty sure most of the water came from the bed rail caps, and it seems it's easier for the water to get in there when the vehicle is stationary. That's my theory, anyway....

So I bought some silicone caulk and will try to seal the bed caps from the top that way. Just haven't done it yet.....
Checking in to see if you had the chance to caulk your bed caps, and what the new verdict is on water resistance. We do recommend using silicone in cases where leaking in odd places occurs, so I'm sure this method would do the trick.

Haven't tried to seal the bed caps yet. One day I'll get there...

Why not silicone ?
We do recommend using silicone. If you notice a small gap in corners at the bulkhead, or have a loose drain tube, silicone works best to keep things water tight.

Like others have said, I would get with your cover manufacturer to start with if water is leaking through the panels. One area not mentioned is the bed caps are not level, they are sloped at the front and back which can present an issue when installing the cover rails where they contact the bed caps. I had to install an extra piece of weatherstripping along the edge of the bed caps to seal where the rails make contact. I purchased weatherstripping that was 5/16 wide by 1/4 tall. This solved the issue with water leaking from the under the cover rails. I have the TruXedo Sentry CT cover, but I would think most covers only have rail weatherstripping that is less than 1/8 inch thick based on the various other covers I‘ve had. Also, the stake pockets leak water and need to be sealed. If you put a straight edge on the bed caps you will see about a 1/4 inch gap at the front and back.

I had a trifold cover in the past where the water got under the aluminum and soaked the styrofoam and ruined the cover. So I definitely would try to handle this while the cover is under warranty.

Noticed you have a sprayed in bed liner, I installed the Bed Rug impact mat which closely matches the color scheme of the sprayed in bed liner. I’m comfortable putting my golf clubs in the back with the impact mat installed. Mostly have the golf clubs in the back when we travel.

Good luck solving the water intrusion issue and have fun golfing.

Do you have any pictures of how the tonneau rails sit on the cap with the additional weatherstripping? I have the same issue with Sentry CT and it’s driving me nuts.

mine does not leak at all. However, I spent a lot of time plugging all the holes and installing a tail gate seal.

Does your tonneau cover say Raptor on it? Is it a retractable cover?

This is why the Rangers bed gets wet. It’s best to take the plastic covers off and seal all the holes with vinyl.
It will still leak water through the stake pocket caps and some through the sides of the trim even after sealing all those holes.

I've found using (neutral curing) silicone on the stake pocket caps and between the outside plastic trim and top of the bed, eliminates the need to seal all those holes.

I have the Retrax XR from real truck, I have sealed the bed caps all the hoes in the front and extended the front bulkhead gasket, still get a little water in. Question if you have one of the Retrax, did you receive the corner brackets in your kit? I did not.

So you do not need to remove the bed caps to do this? Just squirt it up under the outside edge of the caps and around the stake pocket caps?

That's what I did and it worked. I used blue painters tape - masked the trim pieces and masked the top edge of the bed, and carefully applied neutral curing black silicone in the gap. I then carefully filled the gaps in the 6 stake pocket caps.

I also used Gorilla Waterproof patch and seal tape for the larger openings at the front left and right sides near the bulkhead - one large strip each side on the inside, and one strip on the outside. I also have a seal kit for the tailgate (just the Keko - has worked fine for me so far). My tonneau covers the stake pockets as well, so that's aided to keep water out.

I have the tonneau from the thread linked below. There's pictures of mine in that thread, if you zoom in you can see the black silicone between the trim and bed. The gorilla tape isn't visible, it's way up near the bulkhead covering the large openings on the left and right. Some people say they've shoved a tennis ball in the openings to prevent water and dust from coming in.
