I installed my Retrax last night. This is what I did for the stake pockets.

I removed the stake pocket covers.
Put some rubber grommets in the holes.
Put a bead of silicone on the rails that are under the covers.
Put the stake pocket covers back on.
Ran a bead of silicone around all four edges of the stake pockets.
Installed Retrax.

I have a tailgate seal kit coming next week. Hopefully all that will reduce water/dust intrusion as much as possible.
Here are pics right after a long pressure wash after the pockets were sealed and Retrax installed. Pretty good in my opinion. I just got the tailgate seal kit and will be installing it sometime this week to see if it gets better for both water and dust.

Had some time today. Took off the bed caps. It’s like friggin Swiss cheese under there. I cleaned up and dropped a layer of Orcal 651 (whatever color I wanted to get rid of). Popped holes in the vinyl for the caps to go back on. Later siliconed those penetrations from below. Then you can put your taillights back.

We she’ll see.

What did you end up sealing the front of the bed (gap) with and how are the leaks after your mods?

Gap was closed by a foam seal included with my tonno, honestly, its still leaks, I need to get under and seal up the penetrations from the caps with silicon.

For those who used silicone/caulk in the cracks of those bed caps, how is that holing up?

They sell bed rail caps that do not have the giant square holes on them. However, they are sold overseas. So i have no idea about exchange rates or shipping to the usa

Mine have been doing good - Dry in the bed area. Just chasing leak up in the front of the bed in the corners (where my Tonneu cover meets the bed)

I have a Lomax tonneau cover that works great but it doesn't fully cover the bed rails. I noticed leaks from the bed rail caps and the only fix I could think of was to seal around the caps with clear silicon. I think this would be the same with any tonneau cover that doesn't fully cover the bed rail caps.

Anyone else had this issue?

I didnt like the way the silicone looked so I bought some 1" closed cell foam and cut it slightly larger and thicker than the stake pocket holes. Then put the caps back on. Seems to be working well. I also put black vinyl patches over the holes inside the bed.
